Default Fried ECU!!

I had a gearbox failure on a S1000RR, snapped a tooth of 4th gear didn’t feel happy with repair through dealer so done a deal parted with some cash and got a new S1000RR, when i put the power commander and HM quickshifter on the new bike that work fine and i had fitted to the old bike. Turned on ignition the 40amp fuse had blown in the tail unit and there was a smell of burning from ECU, all the wires weren't damaged or touching anything the earths were on the right terminals of battery the only wire that is possible to get wrong is the grey wire which connects to the white and grey wire (UK BIKE) was correct, took it to dealer the computer can not connect to ECU they are going to run further tests, anyone got any theories could it be fault in quickshifter or power commander.

just to make it clear...
does it void your warranty? if so, i mean, if they find out that possibly some peak voltage/amp that came from nowere (aka your pc5) burnt your ECU, you'll have some problems tho....
