Default Armour Bodies fitment?

Fitting Armour Bodies Race Glass to my S1000RR. I bought this bike as a wreck with many panels/parts missing.

My question to those of you who have fit this previously is, what goes between the instrument holder/upper fairing mount/air intake and the air intake on the body work?

It's the second one - but you can use the OEM one and don't need to buy anything fancy for this.

So if I use the OEM one(which I don't have) I would need to butcher it to use just the air intake duct, but it would bolt straight up to the fairing mount all nicely, is that right?

No:

The OEM setup goes from Main Frame -> Front Fairing Stay/Gauge Mount -> square plastic tube -> black plastic grate

Sorry I don't have pictures or part numbers here, but your best bet is to describe the situation to your dealer and ask them to order the part number. It's made of plastic (I think the eBay one you linked is carbon fiber), so shouldn't be terribly expensive, and will not require any cutting/gluing/modification to use the Armor Bodies bodywork. Maxbmwmotorcycles has been very helpful to me in the past in finding part numbers and shipping them to me!

Also:

The Armor Bodies setup will go Main Frame -> Fairing Stay -> square plastic tube -> entire Armor Bodies front/upper.
